Dean lords the threat of anger and violence as an authority figure over him as an insurmountable power. He knows that Jack looks to him as a role model and still chooses to makes threats like ā€œI will kill youā€.

Watch again the scene when Sam is confronting Dean about his threats against Jack while Jack is listening in. Jack doesn’t call out to Castiel because he needs help. He calls out to Castiel because he’s afraid and Kelly told him that Castiel would protect him. Jack is absolutely afraid of Dean.

the show established over and over again that cas is jack’s father and that cas would protect jack. meanwhile dean started off the episode trying to kill jack for no actual reason. the show literally showed how traumatic that was for jack because the next time he saw a gun he was immediately on the defensive and the next time he saw dean he was immediately on the defensive. the only reason why dean is even ā€œinterestedā€ in keeping jack alive right now is because he doesn’t know of any way to kill him yet.

if cas were still alive, he’d be protecting jack from dean.
